I can't remember seeing this suggested before (apologies if it has  
been ruled out already):

You could use the unicode superscript digits (2070 to 2079) to  
represent a footnote reference. These would look correct for non-CSS  
representations.

Of course the downside is that you are then tied to Unicode.
