The primary font size should always be 1em (or 100%). That is the size
that the *user* prefers. Variations from that base font for special
cases like menus and headers should be similarly proportional. If you do
that then it won't matter what the user's resolution or window size is,
your site will still look good. Also, I've read that IE doesn't resize
when fonts are specified in px.
