You can mix up a batch of sawdust and glue to plug the hole. I don't know if it will work, try it on a scrap piece.

I just completed the carving phase of a pirate and am ready to paint it.
Unfortunately, the basswood had a 3/8" hole in it on the side of the
beard which had to be filled with wood putty. I wanted to paint it with
a light wash to allow the wood to show through, but the wood putty is a
distinct different color which prohibits me from doing that. Unless you
have some ideas, I'm resigned to paint it with thick paint to cover it up.
